YouTube wants to continue using Flash for video playback. They have good business reasons, but in my opinion, Flash video barely satisfies the requirements for video playback, at least on OS X. I can rarely watch a video in Flash without it skipping, and I only say "rarely" because even though I can't think of a case, it's probably happened.
The worst problem on YouTube is that if I pause the video several times, sometimes it won't resume and I have to reload. Vimeo's worst issue is that in certain spots of videos it drops frames for no visible reason, meaning that if I'm watching some carefully crafted animation (Vimeo is a great place to find these), I need to rewind to see it properly. Ustream's videos (recorded or not) just stop mid-way, irrecoverably, unless I refresh the page and seek.
On the other hand, the only time I have trouble with QuickTime playing back a video glitch-free is when the video is so large that my laptop can't keep up. I will take a MOV/AVI/whatever embedded in a web page over an embedded Flash video player any day. There's either something wrong with my computer, or YouTube just doesn't care. I'm pretty sure I know which one it is. ;p
